I haven't read too widely, but I'd say that of those yuri fics I have read, Utena/Anthy has a good ratio of quality writing.
I also adore Nami/Vivi and Nami/Robin (One Piece) a lot, but I'm honestly not sure if there's been that much good stuff written for them. (But there's loads of great Nami/Vivi fanart.) I remember reading shortfic back in the LJ days that I loved, but maybe it was more my buttons that were pushed than high recs. Also unfortunately One Piece in later years has become disturbingly sexist in narrative and annoyingly sexist with visual fanservice, so I can't rec the series as much as I used to. (And of course it's also terribly long.)
